چکیده

A cellular system is composed of a considerable number of elements including genes, proteins or enzymes, and metabolites. They are dynamically connected and interdependent to construct a network diagram, which is referred to as a metabolic pathway. The significance of a systems approach has been recognized for understanding the activities of living organisms (Eisenberg et al., 2000; Kanehisa, 2001; Kanehisa & Bork, 2003). Among the elements mentioned above, genetic information has been studied from a holistic viewpoint since the late 1990s. Whole genome sequencing projects have uncovered the genomic aspects of biological substances, i.e., the repertoire of genes and their products encoded on each genome, generating an exhaustive encyclopedia containing macromolecules such as DNA, RNA and proteins. The information of molecular interactions like metabolic pathways and regulatory systems has also been compiled from text-based literature and stored in several computer dataAbsTRACT

PIERO ontology for analysis of biochemical transformations: Effective implementation of reaction information in the IUBMB enzyme list

Genomics is faced with the issue of many partially annotated putative enzyme-encoding genes for which activities have not yet been verified, while metabolomics is faced with the issue of many putative enzyme reactions for which full equations have not been verified. Knowledge of enzymes has been collected by IUBMB, and has been made public as the Enzyme List. To date, however, the terminology o...

Statistical Modeling of Biochemical Pathways

We examine the usefulness of Bayesian statistical methods for the modeling of biochemical reactions. With simulated data, it is shown that these methods can effectively fit mechanistic models of sequences of enzymatic reactions to experimental data. These methods have the advantages of being relatively easy to use and producing probability distributions for the model parameters rather than poin...

Towards Biosensing Strategies Based on Biochemical Logic Systems, E. Katz, V. Privman, J. Wang

Recent advances in biochemical computing, i.e., information processing with cascades of primarily enzymatic reactions realizing computing gates, such as AND, OR, etc., as well as progress in networking these gates and coupling of the resulting systems to smart/responsive electrodes for output readout, have opened new biosensing opportunities. Here we survey existing enabling research results, a...

The effect of ageing on antioxidant and biochemical changes in wheat (Triticum aestivum L.) seeds.

This research was carried out to study the effect of ageing on antioxidant and biochemical changes of wheat (Triticum aestivum L.) seeds. The experiment laid out in completely randomized design (CRD) with four replications in Islamic Azad University, Boroujerd Branch, Boroujerd, Iran in 2015. The seeds of wheat (cv Sardari) were harvested at maturity and ageing treatments were done at 43° C wit...

Enzymatic Logic Gates with Noise-Reducing Sigmoid Response

Biochemical computing is an emerging field of unconventional computing that attempts to process information with biomolecules and biological objects using Boolean logic. In this work electrode-immobilized glucose-6-phosphate dehydrogenase enzyme catalyzed a reaction which carries out the Boolean AND logic gate. We report the first experimental realization of a sigmoid shape response in one of t...
